If you were to shorten the length of a shaft and adjust the swing weight, will the shaft still play to it's flex or will it screw up the whole kick point and flex? Anyone that had a total disaster with this shaft adjustment?

it will screw up the whole kick point and flex (stiffen it up)

Yeah, stiffness is measured by the shafts frequency response. Think of a guitar string, if you fret it you are in effect reducing it's length and it's frequency goes up, hence the difference in sound (you'll also notice that a freted string is more taut => stiffer). How much it's changes I don't know?
