Played 18 last Friday & Saturday, and by hole 10 on day 2 my ankle started to really hurt.  By the time I got to 18 I could barely put any weight on it.  Saw an orthopedist on Tuesday that the pain/injury was because of fallen arches, aka flat feet.  She recommended that I get orthopedic inserts for my shoes.  Are there certain golf shoes that work better with inserts, or are they all about the same?  I currently play in Skechers Go Drive.

What kind of insoles? Are you getting custom made ones?

Generally, they'll work with p much any shoe, just take out the original liner/fabric insole and the new ones will slip right in

Get away from normal shoes that add a lot of support. All support does is weaken the feet. I have flat feet, and I went to barefoot/minimalist shoes for the past 4-5 years now. I can walk all day long and not have any ankle or feet issues. It's because my muscles have built up in my feet. 

I recommend going towards Truelink shoes.

I am using orthotics due to both diabetes and a very serious foot injury.  When I was looking for new golf shoes I was looking at various brands.  The woman who worked in the shoes part of my pro's golf shop took me to look at Foot Joy "Specialty shoes".  For me the wider toe area was a necessity.  After taking out the stock inserts, I was able to put my prosthetics in.  

I could not be happier with my choice.  Comfortable, supportive.  No rubbing at the back.

Might want to take a look at them, though some of the bog box sports stores might not carry them.  I have seen them on line.

Yes to this. I rotate 2 pairs of old originals that are in great shape. Most comfort I've ever had in a golf shoe. Best, -Marv
