So, that last 2 or 3 times I've gone out to the ran I've noticed some strange developments in my ball flight. I'll still hit some good shots, but maybe one out of every 3 or 4 I hit will have the following...

1. A higher than usual ball flight for the club, landing about 10% shorter.
2. A very solid shot with great feel in distance, but badly pulled. I would love this to be my regular shot if it went straight...
3. A ballooning fade, high flight drifting right. On longer clubs it's a flat-out slice.

I've had those problems separately in the past, and I can work through them if they happen individually, but this seams to happen at random. Given the difference in the flight problems I'm guessing my lower body and shoulders have gotten out of synch. Any suggestions to help get me back in order?

you may have the ball too far forward in your stance, which would result in the high shot.
for the solid shot that pulled, your swingpath is most likely out to in with a square clubface - probably why it had a lot of distance and the slight fade (slice for longer irons) is likely to be the same reason of an out to in swingpath, but with an open clubface.
whilst practicing, place a tee in the ground about an inch behind the ball and about 2 inches outside the target line (away from you). that way if you come from outside to the inside, you will hit the teepeg first and you can then adjust your swing to miss the teepeg.

Here's the good news, you don't have three separate problems! All three of those are the same issue (out to in swing) with the clubface either shut (pull) or slightly open, or wide open. The difference is how out to in the swing is and how well you time your swing (which determines where the clubface is in relation to the path of the swing.

Well, out to in was previously a result of my backswing going to flat and my shoulders coming around out of synch. I can probably fix this in a bucket of balls. Thanks guys!

I more thing to go along with it...

I cleaned my clubs last night. I noticed that the ball marks on my short irons and wedges were toward the toe, 5 and 6 were mostly in the middle, and the long irons were more toward the heel. Is this a stance distance issue or something in my swing?
