I know that choking down will reduce distance, but will ball flight shift to the right because the head lie has changed?  With the heel up it, the face is now tilted a bit to the right for a right hander.  I haven't seen this repeat when I practice and just wonder how others adjust their target.

Why would the lie angle change?  If you are using a shorter club now, you should be standing a little bit closer to the ball to compensate.  The lie angle should remain the same.

When I choke up, my stance is more compact but my lie angle is the same. If anything, choking up makes you more likely to hook because it's easier to get the club face closed and you are coming in from a steeper angle as a result of the smaller swing radius.
