I have just started playing vintage clubs I have some 1960's Hogan irons and Hogan woods and wanted to know what would be the best modern ball to play with vintage clubs.

You can play whatever ball you want. The ball doesn't care what club it is hit with.

I recall years ago when wood woods were still sold one company included a note saying they didn't recommend playing two-piece surlyn balls as they could cause damage somehow.  Serious - not kidding. I think it may have been Powerbilt but that's just a guess.

I think the damage would have been more to the ball. My brother had a set of beginner Wilson clubs with "Cycolac" plastic wood heads! He absolutely refused to call them "woods:! He called them his "plastics"! One time, back in the day,  we were out playing and he was hitting one of the newer 2 piece balls with a surlyn cover. I don't remember the company that made the ball, but it had Lee Trevino's name on it. The damn thing split in half, and each half went whirring off into the woods on either side of the hole. We stared after the event, and then my Brother said, "What do I do now?" 

I told him to just tee up another ball. No penalty!

firstly, those sound like beautiful clubs. i'm jealous! secondly, you could find someone with a launch monitor who knows about ball and club technology. the ball you play should be dependent upon how you hit it and not just the specs of your clubs. e.g. someone could use your same clubs but benefit from a different ball. does that make sense?
